"Everything is being done to find the perpetrators of these despicable acts," Nuñez wrote.
Interior Minister Bruno Retailleau offered support to mosque leaders and worshippers, condemning the attacks on places of worship as acts of "immeasurable cowardice."
According to the Le Parisien newspaper, the pig heads were found in front of two mosques in the east of Paris and in the suburb of Montreuil.
The broadcaster France Info reported that the animal heads had been discovered at at least six locations.
The act is likely to have an Islamophobic motive, as the consumption of pork is forbidden for Muslims.
The incident comes months after a man was stabbed to death in a mosque in southern France, causing fury among the country's Muslim communities.
