Real had won the first leg 3-2 in England last week, and Mbappe effectively ended all doubts in the fourth minute before confirming his recent good form in the 33rd and 61st.
Pep Guardiola's 2023 winners City got a late consolation goal from Nico Gonzalez but suffered another painful defeat in a difficult season as Real turned on the style and showed why they have won the elite event a record 15 times.
"A perfect night for the team. We wanted to win. We wanted to qualify for the next round. For us it was only logical that Real Madrid reached the next round of the Champions League," Mbappe told uefa.com.
Guerdiola told TNT Sport: "After we conceded the goal in the first action we didn't defend well, it was more and more difficult. We have to accept it, the best team won so congratulations to Real Madrid.
"It's a fantastic team, they deserve to go through. We didn't deserve it."
Last season's runners-up Borussia Dortmund advanced 3-0 over Sporting after a 0-0 home draw in which their Serhou Guirassy missed a penalty and they failed to impress just as in the Bundesliga where they languish in 11th place.
Paris Saint-Germain routed Brest 7-0 for their biggest Champions League win to win the French duel 10-0.
PSV Eindhoven defeated Juventus 3-1 after extra time a reverse a 2-1 defeat in Italy and progress 4-3 from both legs, the day after Feyenoord had won the other Dutch-Italian duel against AC Milan and Atalanta went out as well.
Who awaits in last 16?
Real now face either crosstown rivals Atletico Madrid or German champions Bayer Leverkusen in the last 16 drawn on Friday.
Dortmund will be up against Lille or Aston Villa, PSG face top seeds Liverpool or Barcelona, and PSV take on Arsenal or the lone Italian team left, Inter Milan.
Real finish job against City in style
Guardiola benched Erling Haaland but January signing Omar Marmoush started after netting a hat-trick against Newcastle on the weekend.
Real needed just four minutes to take the lead at the buzzing Bernabeu. Mbappe received a long ball over the top from Raul Asencio and lobbed into the net from the edge of the area over the stranded Ederson.
Mbappe was a constant threat and completed a top class attacking move when he turned around a defender to drill home for 2-0 in the 33rd off a final pass from Rodrygo.
Mbappe collided with Ederson but was able to play on and completed his hat-trick into the far left corner for a competition tally of seven shortly afterwards in the 61st after being given plenty of space.
It didn't hurt Real that January signing Gonzalez scored for City in stoppage time on the rebound of Marmoush's free-kick against the crossbar as Carlo Ancelotti's Real prevailed like in last year's semi-finals.
"We have to continue in this way if we are to win what we want to win this season," Mbappe said.
"I want to play well here, I want to make a mark on the season. I want to write history with Real Madrid. The adaptation period for me has ended and now I have to show my quality."
Unconvincing Dortmund advance
In Dortmund, Sporting goalkeeper Rui Silva saved the well-placed but too weak spot kick from competition top scorer Serhou Guirassy in the 58th minute.
Giovanni Reyna hit the post and and Emre Can's header into the net was nullified over a minimal offside position as Dortmund failed to break through against harmless visitors who rested their top scorers Viktor Gyökeres und Francisco Trincao.
"We didn't do more than necessary. It was a controlled progression, I would say. Nevertheless, we have to learn to win games like this," Can said.’
PSG cruise after early scare
PSG survived an early scare from Mathias Pereira Lage before Bradley Barcola set them on course into the near left corner in the 20th minute.
January signing Khvicha Kvaratskhelia added the second from a tight left angle shortly before half-time before Vitinha, Desire Doue, Nuno Mendes, Goncalo Ramos and Senny Mayulu completed the rout.
PSV edge out Juve
In Eindhoven, hosts PSV went 1-0 up in the 52nd when veteran Ivan Perisic took up Lang's diagonal pass and volleyed into the far left corner to level the tie.
Juve hit back from Timothy Weah's low shot from a distance in the 63rd after PSV failed to clear a corner kick. The offside flag went up initially but the goal was given upon review.
Ismael Saibari drilled home from short range off Perisic's cross in the 74th to force extra time, where Ryan Flamingo poked home the decisive third in a 98th-minute goalmouth scramble.
